Having a problem with certain smells coming from two ducts in the house. Are there any activated charcoal based filters that can be placed inside or over the transoms?

Possibly. Any kind of filter will seriously reduce the air flow, and chill the rooms. How about take a miror and light, and have a look into the ducts. Might be a dead mouse.
