fan continues running several minutes after cool air stops, blowing warm air, then makes a loud clunck

The fan is on a time delay. This is used to improve eff. of the system. The clunk when it shuts off is most likely a defective beading in the motor allowing the blower to hit the blower housing when it shuts down.
