Flexible filler for bottom of rotten roof valley rafters?

the new brickwork and wall plate and patched valley rafters (the rotted one used to be an outside rafter end I guess) which will probably have thin oak wedges filling the gaps when the carpenters return on Monday...



I'd like to fill the gaps ( so if any water comes down it wont sit and rot down there.)



Car Body Filler would crack in time. Is there a flexible substance mixing A and B or a glue, or pink drywall fixing foam, or that wood glue which foams up a little bit or a combination?



Ideas please...
