The bookshelf is now finished with oil-based stain and butchers wax. We want to have it painted white. We have a sufficient amount of oil-based Kilz and water-based white paint. Should the water-based paint be put on oil-based Kilz?

Yes, water-based can go over oil-based, but not the reverse. However, if you aren't stripping and sanding the bookshelf first, then you won't get good nor long lasting results.
