Does anyone know if a 100,000 BTU Furnace is significantly louder than an Air Handler that would be required for a 3 Ton Condenser?

Yes! Bubba (Does he mean, "yes, its louder or yes, he knows?")
If they both move the same air volume through the same return then they should be about the same.
Furnace only adds a heat exchanger usually below the A coil, some times above.
