Do not use a wire coat hanger to get at a wad of paper in the toilet because it could scratch the white toilet bowl a bit. But if, for example a houseguest did it, what might be tried to mitigate or remove the scratches down in the toilet bowl below the water line?...

Usually those scratches are superficial and can be scrubbed off with ordinary cleansers (Comet, etc.) Use a plunger to get the water out first.

Let toilet cleaner set in it for a few hours and scratches will be gone.
