One switch (mode) controls the furnace itself, the other switch (program)controls weather the stat runs the program or acts like a regular, non-programmable stat: From the manual, page 9:
"If the program switch is in the OFF position, the thermostat will not run the time period program. In this case the thermostat will be a manual heat or cool only thermostat."
