I keep finding these flakes sometimes blue and green in color sometimes black on my floors and today I found it on my counter top and window sill. What is it?

This could ashy mold. Ashy mold is a form of black mold. It is not harmful to humans, but can cause allergy and asthma problems for some people.
On the other hand, black flakes can also occur in homes where people are vaping. Does anyone vape inside your home?
Recent studies have found that there is an increased risk of having black flakes in the home if people vape. Moreover, the chemical composition of these flakes can be carcinogenic.
As far as green and blue flakes on the floor - that is a mystery to me
