Your best bet is just to have the few cuts you need made at a shop.

Cutting plexiglass

I worked in a sign shop for years where we routinely cut Plexiglas sheets on a table saw with a carbide blade. Cuts great that way. blueman wrote:

You may find a local factory or millwork shop that makes replacement windows of comparable quality to the national brands.
