Urgent boiler question

Will get professional in to assess - but in the meantime wonder if I have a boiler fan malfunction.

Potterton Profile 80e, fully pumped, indirect.

Yesterday a large amount of water entered the boiler and leaked out during the heavy rains. Boiler still functioning fine. However when I removed the boiler cover to inspect I noticed that the fan was running continuously and that it was pumping air into the boiler front. Excuse ignorance but is this the right way around? With the boiler cover off should one feel air entering or exiting the front round fan pipe?

There was a strange smell in the room - so I wondered if coincidence or whether the fan could have malfunctioned and reversed flow - and actually sucked the water backwards through the flue? I understand the potential implications for waste gases and have turned it off and using immersion in the meantime - although strangely the boiler still functions normally if switched on. I assume this wouldnt happen with a fan malfunction?
