The pilot keeps going out when we have high winds. The water heater is in the garage and the doors have a pretty good seal on them.
Also, should there be soot in the bottom?

Just wind blowing down the exhaust pipe. Not good, actually. You'll need a Rain-Cap on the exhaust pipe. This will stop the wind path and ensure exhaust gases aren't filling up the garage.
